DOS no longer working properly

I had a trojan horse virus on my computer recently.  After I got rid of it the games I have downloaded for DOS no longer work.  Is there any way I can fix that without having to take it in to get it fixed?  I had no problems with the games before, but now they will no longer work.  The message I get is the following:

C:\WINNT\system32\cmd.exe
C:\WINNT\SYSTEM32\AUTOEXEC.NT. The system file not suitable for running MS-DOS and Microsoft Windows applications.  Chose 'Close' to terminate the application.

Then there are 2 buttons below that, "Close" and "Ignore".  When I click "Ignore" it just closes out of DOS.  Same thing happens when I click "Close".  Can anybody please explain what's going on?  :-[
