If you have all of your data backed up then re-partition it.  It sounds like your partition table got smoked.

If you go into Administrative Tools>Computer Management>Disk Management will it show you the two missing partitions?  If so they may be salvageable.  Your backup options are pretty limited at this point.

You could back up what you can see to an optical drive, or purchase another hard disk to install your OS on and then try recovering the data from there.

NEVER run a backup to a partition on the same drive you are backing up, it's pointless.  You see why now.  ALWAYS back up to an alternate medium.

Then try to back them up using the other hard drive to access them, put them on optical media or yet another hard drive.

Once you have backups made repartition the drive.

The data to be backed up is 100GB and the other HDD hardly has less than 8GB of free space i guess.... :-( optical drive backup would be the last option....
          - Is there no way to make windows recognise the other partitions?
          - How come it is being detected when booting from the other HDD alone?

I'm glad to hear that you found the solution.  Come back any time.

<edit>  Just remember to change your backup media.  Don't back up to your primary disk anymore please.  </edit>
